Personally, I empty that temp directory all the time and haven't had any problems occur due to cleaning it out. Just to be safe, if you open up the properties on your C drive, then pick clean up disk. It will then scan your disk for temp files and things like that. It will also give you a window that you can tell it to empty certain folders. Make sure that compress files is NOT selected. You should see the temp file folder and then select it to clean it out. Another thing that you could check is if you are running IE on that computer, I always make sure that in the Internet options I choose it to empty the IE temp directory when IE is closed.
