I want to be able to go through these mpegs and make flash clips from them to post on my site. Should I render out the sections to avi, then use another piece of software to convert the avi t flash, or is there a better way
Unless your NLE can produce flash video... you'll have to export them to AVI format as that's all most standalone encoders recognize.
But by encoding from, mpeg2 ---> avi ----> flv, there will be a loss in quality because you're going through so many generations of compression. Next time think ahead after each edit and maybe archive some choice clips to tape from your timeline in case you need to do this again.
If you keep your vids to a small display size you should be ok though.
